Lysander had nowhere to go afterward and didn't really want to stay with the UESC, so Vince asked if he wanted to go with them.

At some point--probably when it's becoming very apparent that the Empire will fall if something isn't done--the Hindmost Creche begins gathering up her finest military commanders, and by the conclusion of that meeting, they've been "enhanced" somewhat (read: Pfhor-battleroided). Tfear was almost certainly first in line, followed by Commodore Eluned.
Following the Empire's crushing defeat, I imagine Tfear would strike out on his own and stalk the Rozinante whenever possible, while also harassing the Stingray (Tycho's second ship). I dunno yet if his ultimate goal would be to brainwash Vince, Durandal, and Tycho into serving the Empire (again, in Tycho's case) or to just murder them, but either way Tfear can't really accept the loss.
* I do'nt remember if you already said, but dos Dangi still exists in Inmortalitas? And the Achilles virus? My memory is not what you call efficient, ehm ^^;
* Indeed T'fear doesn't seems someone who can take defeat graciously! Especially when who defeated him goes around in his former flaghship, insult to injury.
* Both of these things do exist in Inmortalitas, but after Dangi's plot is exposed, the ~100 year old institution is pretty much dissolved overnight (every single board member was arrested with very few escaping execution, and nobody else wants the thing). Achilles--well, Durandal did hang onto the data strictly for reference purposes, though here he only briefly nabbed the scientists to keep them from getting shot.
In Inm., Dangi was established sometime in the 2600s ostensibly as a bio/medical research facility, but were secretly engaging in war profiteering from the get-go; the Board of Directors preferred the latter "market", but it had a tendency to be sporadic, and was also extremely legally-dubious as best. They probably hit upon the "take over Sol Core" idea early on, but wouldn't be able to set it up until a while after Lysander came along.
(As for how the same Board of Directors would still be around for the Salinger incident when most of them aren't third-gen battleroids...complicated setup involving cryo pods and pattern buffers?)

People that can plan the kind of thing that's Achilles plan... I guess that also can use cryo-pods and pattern buffers to get to live for at least a couple of centuries, and being a bio/medical research center, might also discovered something to keep themselves healthy and long-lived.
