I mean, this isn't exactly a new idea on my end, but it took me a while to figure out how to go about it.

Like in regular Marathon, Mars is something of a shithole and the UESC Marathon, once a shining manifestation of Mars's prosperity, is now little more than an escape route. Once it arrives at Tau Ceti, everyone who went into stasis at the beginning of the centuries-long journey is unfrozen; among them is a somewhat peculiar-looking fellow, Link, who doesn't seem to remember Mars at all.

There's a bit of excitement on the ship--recently, a woman from outside Sol Core made contact with the colony. This dark-skinned, green-haired woman calls herself Zelda, and she takes a keen interest in Link upon learning of his presence. Link just wants to do security work.

Unfortunately, some time later, the peaceful days aboard the ship and upon the colony come to an end: both are set upon by alien marauders calling themselves the Pfhor, accompanied by their enslaved S'pht and led by one Ganondorf Dragmire, a seemingly-human man who's looking for Zelda.

The trio of shipboard AIs--Nayru, Din, and Farore--aid the crew (mostly Link) in fighting back against the invaders, and do succeed to freeing the S'pht and turning the tide against the Pfhor. Ganondorf, while not happy to see his forces cut down, is rather impressed with the AIs...so he orders the remaining Pfhor to take their primal patterns. Link and Zelda are able to rescue Farore and Nayru, respectively, but Din is captured.

Din uses the brief window of time between her transfer to the Pfhor ship and its departure to send a warp-capable fighter to the Marathon's docking bay, along with coordinates to two planets of interest: Lh'owon, and the world upon which Link's true homeland, Hyrule, resides.

Zelda doesn't know how Link ended up on the Marathon, but she can tell him that she's half-Hylian, half-Jjaro, and she came to Tau Ceti specifically because her instincts told her that she would find a "hero" there. It's also entirely possible that the three sisters running the ship aren't of Martian make, either. Link doesn't have a whole lot of time to absorb this before he, Zelda, and two of the three sisters take off for Hyrule.

First order of business: get android vessels for Farore and Nayru (and reserve a third for Din) so that they can aid Link and Zelda wherever they go. Second: acquire a larger ship and come back for the S'pht. Third: Zelda believes that there's a powerful artifact hidden somewhere in Hyrule that can hopefully give them an edge on the Pfhor. And they'll need to find it soon, because the Empire is starting to encroach on the planet...

Other ideas:

* There's another trio of AIs/androids--Durandal, Cortana, and Joyeuse--who end up joining Link and co. for their own reasons (Durandal complicates Zelda's relatively straightforward plan by insisting on calling forth the S'pht'Kr). Note that this Joyeuse isn't the same one as the first daughter of Vince and Durandal.

* Maybe in this scenario, the nuking of Lh'owon's sun (and the destruction of Tau Ceti) is prevented?

* Between all the stuff that happened above and freaky dreams a la what the Security Officer suffered in Infinity, Link has an existential freak-out at some point.
